I have a Boss CS-3 Compression Sustainer pedal that I really like the sound of when I have it on while playing. I've noticed that it sounds like it increases my signal volume a bit though, when using it should I have my bass and effects chain going through my standard or (-6) dB (active) input?

Yes either one will work, but the whole point of the "active" input is to cut the signal level a bit, so use that one if the volume coming out of the pedal is too high and causing distortion.
You should be fine using it through either input. What kind of amp is it? Is there a chance that it would clip if the input signal is too hot? You can change the output volume on the CS-3 anyway 
I usually use the passive input. IMHO the active input (or the pad with -10dB) is just for the case that the incoming signal is too hot and causes the preamp to distord even on low gain.
I took your advice with regards to the settings on the Boss CS-3 from the info on your excellent compressor review page.
The settings you mentioned (attack 12 o-clock & sustain 9 o-clock) I set & then covered with clear tape on the knobs....these settings are spot on.
Now I can adjust the volume up and down and just vary the tone control if needed.
Definitely the sustain knob needs to stay not much higher than 9 o-clock on the CS-3.
