Oh there's something else I did too.
I made it passive. That stopped the clunking but with V/V/T set up it had even less tonal qualities.
This tells me its active eq problems.

Based on your replies, a muddy sound, a clunking, changed out the pickups, etc...I'd think it's a wiring issue in the controls. I'm surprised a guitar tech wouldn't be able to solve it. I've never heard of anything like this and you've already made some extreme changes.

I'd guess the clunking you describe is the 'pop' of active 9V going in and out? This seems solvable. Good luck with it, hopefully it's otherwise a very playable bass.

After seeing my tech guy today I'm pretty sure I have an expensive mahogany lemon.

I tried a Stiletto recently at a GC and was very pleasantly surprised, it was very playable and felt great. Took a bit but found some pretty good sounds inside, too.

I've heard of one other person who had bad luck with buying a studio. Everyone else who owns one knows how good of a deal they got compared to everything else at that price point. Mine sounds amazing. If you need sound samples I can direct you to some stuff I've done with it, but it's really aggressive.
