No wonder you are having problems. Reduce the relief to .3mm snd raise the saddles using your "nickel" clearance. Let us know how that works for you.

Shim neck or file down frets?

Turns out it was the relief and the frets. I adjusted the truss rod. Now the action is low enough and only a few random spots past the 9th fret have excessive buzzing. Eleventh fret of the D string is literally nothing but buzz but the frets immediately above and below are fine. I've probably got about 90% of the frets above the ninth usable. All below. Good enough for now.

No - don't use the last fret - use the fret where the neck meets the body, around the 15th fret. Using the last fret will only be valid if the neck is in perfect condition. Even the slightest ski jump will throw off all the measuring and adjustments.
I have two suggestions. While you are at the hardware store looking for replacement screws for the bridge, pickup a set of feeler gauges and a small rule (a ruler that starts measuring from the end, not in a little bit). Next read the sticky on setups or any of the other resources available, like frets.com. You are trying to do a setup without the tools or knowledge you need.
You're right. I'd already planned to get some feeler gauges and other things. Or at least some picks in different sizes.
A 'big enough' capo to fit bass necks, a set of automobile feeler gages, and a 6" metal rule with gradations down at least 32nds (64ths would be better), and a set of good metric & English hex keys and good screwdrivers will cover most setup tasks.
