I agree with JustForSport...it looks to me like for some reason the headstock end of the neck is too low in relation to the body. Makes me wonder if maybe the neck pocket in the body is cut juuuuust a bit off level so the entire neck at the headstock end is tilted down slightly.
A shim at the headstock end of the neck pocket seems like a good thing to try, as that should be able to change the relationship of the strings on the lower frets and hopefully make it possible to move the saddles on that bridge lower.
It first occurred to me to ask if the nut slots might be cut too low, but according to everything i have seen and read that would be highly unusual. The shim sounds like a much better idea, and it's really an easy change to make.
IMO shimming a bridge is seldom the right solution unless you're in a custom parts situation and fighting a very unusual problem.
By the way - GORGEOUS bass!!!! I'm envious!!
I have a couple of Tele bodies in the closet along with a used short scale Mustang neck. One of these days I'm going to make myself a short scale Tele bass.
