Thinking about adding a preamp to my passive bass

It can be a tight fit, but the battery will generally fit in the control cavity without any modification. I've even crammed two in there when I ran 18 volts. Kind of a pain when you need to change batteries though...

To test it out, get a 9 volt battery and try to find a place for it with your current setup.
 
Is there a way to mount it so that it’s not under the pickguard?

Absolutely; that's pretty much the entire raison d'être for a battery box. It's a separate compartment, placed wherever makes sense, with an easily opened door for convenient battery replacement.

For instance, here's how I added a pair of batteries to one of my basses:
