Tuning in Logic Pro vs Pedal Board

Hope this is the right forum!
I decided to start using the tuner in Logic Pro when I am recording but today noticed what is classes as E, my boss pedal is identifying as F!
So everything is a whole step different depending on what tuner I use. Is this a setting I am overlooking in Logic? I have always relied on my pedal board tuner..
 
Is your tuner in Logic set to A = 440Hz like your Boss (check the Boss too)
How are you getting music into your computer? Try another method to check, like the builtin mic.
Do other notes match not that string, and other strings?

Clean the strings as well.

Sometimes weird things happen with overtones as strings age that can affect how tuners hear, read and display a pitch.

Not to be pedantic, but E to F is not a whole step. Can you clarify?
