Weird Alembic/Modulus/Fender Warmoth build. Suggestions, please.

I personally would choose a P shape over a J. I don't like offset basses and they are pain to stand upright. You HAVE to have a guitar stand.
There's a lot of choose from these days with pickups. I'm sure for less money you could ask Kent Armstrong to wire you up a set of low impedance ceramic loaded humbuckers.
Chambering is nice, it reduces the weight of the body. It's easier to rout out a body shape and chambers and then cap it. So you could go for cheaper mahogany and then cap it with some really nice walnut burl. If you deviate too far from the P bass materials and build...it no longer will sound like a P bass. So my advice is to work out exactly what you want and not deviate too far from that goal. Don't try to make a bass that is too versatile...it will be the master of none and be a very complex build. I'm with you one the filter EQ's.
I'm currently thinking of a P/MM build but using an original single coil P bass pickup.
