Why does this happen ?

It's called real wear, your playing has worn/removed the protective finish in those parts of the neck. I'd call it a "True/Real" relic finish.

And your sweat and finger oils have darkened the unprotected wood.

The best resolution is to leave as is and play it with pride, or you could refinish the whole neck with something more protective.
