I can't really seem to get my C string in tune with my "E string". I only have one gate on my extension and when the c is in tune the e isn't, any way to fix that?

What do I need to use both a pickup and a mic at the same time through one amp? The pickup part I understand well, I guess I need more help with the mic portion and how do I mix the two.
