Sanding out scratches AFTER starting Tru-Oil?

Just did my second coat of Tru-Oil. Putting it on pretty light - dropping it onto the body relatively liberally and then rubbing it it with a cloth. It is soaking up pretty good, by the time I finish the whole thing it's already dry to the touch. I noticed some scratches on the arm contour...

    Primer in wood grain

I bought a painted body. The previous owner did not fill the grain, when they painted it. I stripped the paint off, and sanded. Unfortunately, the primer is still in the wood grain. Can I use a wood grain filler to cover the primer? My finish will be Tru-oil and I want a natural wood finish...
