Assuming that this is a Fender-like switch, that jumper connects the bridge PU to the middle PU tone knob (so that the knob controls both of them). In an otherwise normal strat, adding or removing it would have no other effect. Of course, this is obviously not a normal strat, so give it a try.
Have you experimented with the other controls to see if anything changes? In other words, does this problem happen for all switch settings (including the tap) and tone settings?
