Fender/squier dimension comparisons

If anyone has any clue where I can get a cover for the batteries I'd be super appreciative.

I think you're just looking for a fender deluxe bass battery cover. They have some on reverb and at a random shop or two when you search on google.

I'd like to see what preamp is under the pick guard. The original preamp pots should be singles, the ones in yours look like stack pots.
I'm starting to have suspicions that someone wasn't happy with the sound and changed pickups to the Squier's. Still wasn't happy and put in a Jazz-style preamp that used stack pots positioned in a straight line, so they home-made a pick guard to fit. Still weren't happy and just sold it.

This bass is obviously a mystery to me. Also I noticed that the screw holes on the neck are a different size than the screw holes on the body.

I'm really new at this. I've been playing bass since the early 90s, but I've never taken one apart and done any sort of work on it, so please excuse my ignorance.

That's normal. The holes in the body are through-holes while the holes in the neck are thread holes. The through-holes simply allow the screws to pass through the body and thread into the neck.
