I happen to like the look of unfilled grain. The one bass I have that has paint (I like the look of wood) has an unfilled finish, with the top coats of clear being satin. Unfilled grain with gloss paint looks (to me) like a mistake; with satin, it looks intentional.

Sounds like you're still undecided. While Bruce's procedure with epoxy sounds like the most professional way to go about it, here's a product that may help you in going forward if you decide to try and salvage what you've done so far:
I've used it extensively over the years on furniture, especially table tops. I've used on natural finishes prior to clear coats, but many more times in between clear coats. Solvent and water based. Goes clear after drying, sanding then applying another clear coat. Not sure how it will react with your pigmented finish, but may very well be the thing for your fix.
