Intonation w/ Mute...

Hey all. I hooked up a homemade mute made from a little bit of packing foam wrapped in felt (Underneath the strings). It sounds great, but it is giving me about +20 cents of sharpness when I go down to the 12th fret.

Just wondering if anyone has any tips on how I could fix this, or if I am doing something wrong in the first place. FYI I do have a bridge cover, so if putting something on top of the strings would help, its an option. Thanks. :help:
