Here is what you need:
Origianlly, Chris useda Pedulla Rapture single pick up bass, but switched it around. Others will quote his earlier basses, but his tone really took off with the Pedulla.
Next, you need a Marshall DBS 7400 head, three exactly. And three Marshall cabs... a 1x15 and 2 4x10s.
His chain looks like this... I'll insert Dollar amounts when I remember what I paid for them...
Boss LS-2: $80
Boss OC-2: $80 (I bought it new, after it was discontinued)
Human Gear Animato: $450 imported from Japan.
Akai Deep Impact: $450 from ebay.. Seen them as high as $800 recently
Digitech Bass Synth Wah: $60 or so...
Line 6 FM4: $250 new
Russian EHX Big Muff: $50 used
He now used a Prunes and Custard, HBE Hematoma, EHX Octave Multiplexor, ZVEX Woolly Mammoth, ELectrix Filter Factory (rack mount) Mills cabinets, midi switching, Micro Qtron, Fender basses, Ric's, Status Basses, etc, etc, etc.
For his normal octave dirty tone there are three variations I use.
Boss LS-2 > Chain A: Boss OC-2> "Dirt"
Boss LS-2 > Chain B: empty
"Dirt" can be the Big Muff, Hematoma or Animato
Uprising is the Animato. Osaka Jam and Helsinki Jam are the Animato. United States of Eurasia is the big muff no octave. All these are blended with clean leaving the second chain clean, with no effects on.
Apocolypse Please: Big Muff in the verses, Deep Impact in the breakdowns (See the patch list in the Deep Impact thread by searching)
Time is Running Out: It is a Deep Impact. I'll update the patch listing in a bit
Hysteria: No one really knows. I have a very close set up with the Deep Impact and the Big Muff.
Track 9 on The resistance is an Acoustic Bass fed through the Deep Impact, patch #9.
Hyper Music is the Animato blended with clean.
Plug in Baby is the Deep Impact through I believe the muff, but it could be the other way around, I have never really nailed it.
Fury is the Big Muff

That covers it all. Back in the days of OoS, he used two switchers, an LS-2 and another made by "the name escapes me now" Channel one was clean only, channel 2 was effects. He could drop out either on a whim. Now he uses custom built midi patches that run all his pedals in rack mount midi switchers.
Without some serious cash, and a lot of backwards engineering, you will never sound exactly like his new tones. You can copy everything up to OoS, as there are pedal board shots with his settings, and a pretty good understanding of his routing.
He has a Boss DD-3 on that board as well, but I have never really found out what it is used for...
