Neck Replacement

Nope.
Or..yes, if you recut the neck pocket so the distance from nut to bridge on the new bass is the same as on the old short-scale. If you can do that and get it right so that it's a tight fit but also sets the neck at the right angle you're smart enough to build your own bass body.
 
I've installed 30" scale Mustang necks on several 34" scale J and P bodies and all I had to do to compensate for the short scale was set the bridge about a half inch closer to the neck, but only on a couple of them. The others had enough intonation adjustment range available in the vintage style Fender bridges that I didn't have to move the bridge.

I shimmed the sides of the neck pockets to center the Mustang necks in the pocket.

Not for me.

Here's a picture of an earlier version of the mod I did using a Bronco neck (close to the original Mustang neck dimensions).

Notice at the bottom of the bridge you can just barely see the original screw holes for the bridge plate from where I moved the bridge closer to the neck.
