Neck thru

You will get a different answer from different folks. With a NT, a majority of the string resonance is absorbed by the neck, but that''s not to say that the vibration transfers throughout the whole body either. IMO, just slightly different, compared to a SN or bolt on, for the neck joins at the body, so it may have a slightly different effect.
 
NT relies more on the wood the neck is made out of for the tone.

Bolt on tends to disperse it through the body a little more.

So yes, the wings on a NT affect the tone, but not to the degree that the BO would be affected
