I am in trouble with clipping input signal with this pre (I use it for home practice only), but with each and every bass I own (both active and passive) I have to play with instrument volume knob turned down to let the pre work without clipping signal, does everybody got a similar experience?

unfortunately yes, with the switch in position "normal" it's barely impossible to play without a clipping signal, with the switch on "PAD -12db" i can play only if the bass volume knob is turned down (1/3 to 1/2 depending on the bass i plugged in)

Can any owners comment on the noise floor of this unit especially when using the cab sims?

I find that it's pretty noisy. I use it with both electric and upright bass, and I can't seem to find a way to have a good amount of volume with either without having a bunch of noise in the signal. This is across all the cab sims.

Yes, only when i play my Precision, no for my jazz bass.
