Being on the opposite side of the world means, I was asleep when you wrote that... Anyway, I'm sure you can salvage your pickup.
It's OK to have the magnets touching the grub screws. But I'd probably put a layer of masking tape on the inner edge so they are just held off. When the glue is dry, you can wind out the grub screws, peel off the tape, then wind them back in. Unless you don't plan to adjust those grub screws, it's probably not ideal to have them rubbing on the magnets.
with both magnets removed, does the light edge of one mag attract the dark edge of the other? If so, then look at the other (intact) bobbin, and see if both outer edges are the same colour. If they are say, both light coloured, then to reassemble the other bobbin, both light coloured edges have to be pointing in towards the grub screws.
