playing music vs just notes

I've been doing self-paced learning using books like Hal Leonard Bass Blueprints that show how to play bass runs over chords.

So I learn what notes make up chords but the problem is what to do with them. The book and CD have a lot of tasty examples but when I try to improvise on my own it just sounds like a bunch of notes. How do I turn these notes into music?
 
Band in the Box software. Plug in chords for any song (or your own) and you'll have an instant band to play along with. Listen to the original tunes to learn what the bass player did on the actual recording. Try transcribing it.
