Silent Practice

I primarily do the same - S300 into an Element. I also have a Positive Grid Spark which works well for this purpose too, and can also be a quiet practice amp for when you don't want to wear earphones.
I have a Vox Amplug here somewhere as well, which is also great bang for the buck but too many wires - I need to at least have Bluetooth to my phone. If the Boss Waza Air Bass weren't so expensive I'd love to try those out. At least my other gear (Element, Spark) can serve multiple purposes.
Years ago I used a handy device I got on Ebay, A Pandora(for Bass) by Korg, A mini amp for practicing has an Aux in & headphone jack with a bunch of effects on board! I could plug in my bass & lap top & practice my heart out in silence! except for my clanging Heavy right hand! it is an awesome little tool I can use as an effects processor too, on my Real Rig!
If you plan on doing it often I would recommend investing in a good headphone amp.

I either plug into my PC with an interface and an amp simulator (and then use the metronome/backing tracks from the DAW or amp sim) or the Yamaha THR10 and plug my cell phone into the line in.
I run a Two Notes Le Bass preamp into Two Notes Torpedo C.A.B. M+ cab simulator. I can play at any time of day or night and listen to everything through headphones. I'm very happy with this rig.

My best result is an amp head (Ampeg) DI into a cab sim (GFI) into an audio interface (Focusrite) into open-back headphones (Sennheiser) or monitors (Focal).
If no amp, I would use a preamp/EQ/OD pedal (Barber, Tech 21).

Another vote for the Darkglass Element. Lots of stuff for a single pedal: DI, cab Sim, tuner, good headphone amp, aux in, Bluetooth.
Bluetooth is very useful when practicing for me: no need to use the aux in so less cables to handle.
Also Darkglass seems to support the pedal and every update brings new (useful) stuff.

Depending on your budget :
- Two Notes Torpedo Cab M, awesome both as a standalone practice unit, on a pedalboard and in the studio (packs lots of useful things, great smartphone companion app too)
- a cheap-ish zoom multi-fx (current offering is the B1Four, I use the B1on)
A cafe walter or a Roland micro cube would give you option to plug in your phone also.

I use my Zoom B3 pedal with headphones. This way I can put on a little reverb (or any other FX) if I want and use the drum machine / looper. I generally prefer to practice with a click or drums to maintain time / groove and I use the looper if I am working out a solo over changes or practicing melodic playing.
I usually just use the headphone jack on my audio interface for my desktop computer for this. One of my basses (Traveler TB-4P) has a 3.5mm input and a 3.5mm output; I use this setup for Travel.
Two options: when i want to play quiet, it's my acoustic bass fender cb60-sce. Perfect volume when played unplugged with low volume music from the computer.

You'll be able to get an audio adaptor for your phone, I would think. You can certainly get one for iPhones.
