String Through Body and D'Addarios

Has anyone else been having this problem the past couple years: I have a string-through-body bass (Sting/Tele style bass). The last 2 sets of D'Addario long scale (not extra long, but reg long), the first step taper was actually just below the nut, over the edge of the fret board rather than behind the nut. Should I be using extra longs for this bass? Or does it not really matter? The intonation on the low E does sound a little off, but it's sometimes hard to tell if it's that or just the compromise two-saddle bridge doing it. Is this something other people are seeing with these or similar bass/string combos?

Yes, I have to use the Super (extra) Long D'Addarios on my string-thru basses. I usually only have a problem with the E string; if you can find an individual super long E it will likely suffice with a regular Long set, at least it worked for me.

Yeah, it's just the low E that comes up like 1/8 inch too short. Bummer.

Follow-up: it turns out La Bella Flats worked fine, no need even to mess with the silks-- they went right on and worked out fine. Since I can get them locally I'll convert the Sting Bass to these.

After stringing it up tonight I found out by searching the net that LaBellas aren't technically supposed to be used on a string-through-body set up. I placed an order for some GHS Long Scale Plus flats as well. If the LaBellas break, I'll swap over to the GHS. But the LaBellas do sound good so far (knock on wood).
