The G is just barely intonated. It could actually stand to go a tiny bit closer to the neck, but I think you can see the issue with that. 
I'm guessing Warmoth installed the studs a few mm too far from the neck.
Setup-wise, the bridge sits parallel to the body, the neck pocket is shimmed--without the shim, the bridge can't go low enough to achieve a decent action--and the truss rod is properly adjusted with a nice action. Strings are Circle K, though I also tried TI and had the same issue with the G string.
