Best bass for roughly $1000?

Look for a used Musicman or Warwick. Hell, I just picked up a Warwick Thumb BO for $960 in the classifieds.
Take a look at Carvin as well.

You didn't specify, but it appears you want a 4-string. Carvin offers a Bolt-on 4, a neck-through 4, and either can be ordered with passive or active electronics.
Their basic LB20 passive neck-thru 4 has long been well regarded in the bass world outside of the TB forum. Carvin gets little mention here in TB, but I can tell you that I bought my LB75 back in '96, made exactly as I wanted it, and after playing it for a day, I knew I would never let it go. I have it here next to me still.
For $1000 you will be able to add many options that you may want, or you can get a bare-bones Bolt-on 4 for $629, new, unplayed, and you get a 10-day trial period to decide if you want to keep it. If not you send it back for your money.
It is worth a look. My Carvin changed my life. I loved it so much I couldn't put it down, played constantly, and ended up forming and joining many bands with it as my main axe.

Or you can buy the same bass used for about $400- $600 and use the extra cash for some pedals or your amp.

+ on the Carvin...I don't buy used,because you don't REALLY know what you're getting. When you buy a Carvin,you're buying direct...(skipping the middle-man mark-up.) For less than $1000.00 you can have a NICE bass,built to your specs. I know I sound like a Carvin salesman,but I've been playing Carvin for years...I own 2 and I wouldn't part with them.

That's BS unless you can go to a Carvin store and pick out your bass. You don't know what you're getting when you order one either. At least with a used one you can ask the seller about and get pictures of every detail of the bass. I ordered a carvin bass that had a slight dip in the neck which I had to then ship back to Carvin, which they fixed, sort of. They had great service though and were pretty decent about it.
I have never been disappointed buying used.
It's silly to me to pay 40-60% MORE for a bass, that if you decide you don't like or want that lavender wood carbon fiber 8 string fretless single cut and need cash.
Carvins now have so many different pickup options they're going to be pretty varied sound wise.

$1000 on the used market will get you just about anything you want. As the other TB'ers mentioned Warwick, Musicman, American Fenders, etc. Go into your local GC and try some stuff out and go after the ones that feel right.

if you are around san diego you can play them at the factory, there is a factory showroom with a very nice selection, one of my guitard buddies got a great deal on his carvin acoustic cause were so close to the factory

You guys have been very helpful, now I just have to convince my parents to get and/or loan money for a new bass.
There are a lot of small stores with more knowledgeable owners, but their selections aren't very good. Should I shop at those stores instead to see if I can get a good used bass?

It of course depends on your tastes in bass. For me it'd be a Lakland Skyline. They're consistently good. I've picked up the current USA Fender's and liked them a lot, too. They probably will hold their value better than a Skyline.
In my pedestrian tastes, it'd be a passive P-Bass or Jazz Bass styled instrument. Either Fender or Skyline would be fine. Perhaps I'd go with Fender this time, just for potential resale value. They're both well built.
