you could always take the tom morello approach to the ugly les paul he recorded the last audioslave album on. it had a big budweiser logo on it so he covered the logo in lighter fluid and burned it.

Do I repaint a "magic" bass?

If you try to pull it off, you have a high risk of taking a chunk out of the neck pocket or splitting the body (I'm surprised that didn't happen when you put it together). Take it from somebody who hasn't seen a cool thing he couldn't ruin-- leave it be.
Then again this group of parts may be so magic, but there's knowing if after refinishing it it might be even more crazy good. Or, it might sound completely the same.
That force fit neck is the kind of thing that would make me lose sleep waiting to hear a loud crack in the middle of the night, or when taking it into a cool room or car or something.

Actually, if you want an honest answer (and seeing as how this is in the luthiers corner), there's a couple of things to keep in mind. One is; Is the neck pocket a force fit? If its just tight, that can be a contributor to the sound, and taking it apart to fix the paint wont hurt anything. The second thing to think about is the finish. How finished is it? Is it 10 coats of interior latex with 100 coats of clear? Or is it some finger painting on bare wood. If its the latter, you can probably sand it off and put a protective finish on it like an oil finish of some kind without changing the tone too much. If its glopped on and really thick, you may have a problem getting it to sound the same with a different finish.

Come on already will ya!!! Lets see this 'ugly' bass with the monster tone and sustain. Post a couple of pics and be done with it. The thread will probably really take off after that happens.

Lol... I like that... maybe I'll name it Susan. OK, the funny part about this bass which you can't see in the pics is that the neck pickup route appears to have been done with a dremel...
As far as resonance, it's certainly good, but I have another bass which clobbers them all in that department. I'd say the main thing is the tons of low mids it seems to push, that has really got me considering selling the rest of my jazz basses and just keeping this... I've never really liked the sound of jazz basses anyways - just the shape.
Since the paintjob was done pretty bad (hard to see the runs on the corners in these pics but they are there, orange peel is pretty obvious... it's a white base, 1 coat daphne blue, nitro) and the polish job was poor as well, I went with doing a 'relic' build... that meant I tossed the hardware into a box with some 5% acid solution next to it for a day, scuffed up and yellowed the pickguard, and generally used anything that looked beat up in my collection of parts.
