JB2 bass

I have a JB2 bass that is having problems with the low E string. When I fret it at 7th position or above, all the way up fret board it sounds like it wants to create a harmonic with itself and consequently sounds like c--p on that string only. Have tried adjusting truss rod, string height and intonation to no avail. All other strings sound fine. Has anyone else encountered this, and have you been able to sort it out?
 
This happened before when bass was new, returned to G&L, they sorted out, but since I live in east coast of Canada new border regulations make this option more difficult. They did not advise how they fixed but I know they replaced the neck. I don't hear it acoustically unless I out my ear directly onto bass, turning either pickup completely off does not make a difference. Original fix by G&L had been bulletproof until I let bass sit for 2 months this summer with minimal play. The strange thing is it's only the e-string, all others in same positions are fine. If you've nay more thoughts I'd appreciate hearing them.
 
Could be 2 things:
1. One or both of the pickups need to be lowered. They are very strong magnets and can affect string vibration.
2. Possibly the truss rod needs to be adjusted for more relief. When you play a note above the 7th fret,the vibrating E string may be hitting another fret above it.
