There are instructions to tuning using the detuner that come in the box. I didn't really have issues when doing it, but that was a while ago. One thing, any time you change a string's tuning that drastically, there will be some affect on the other strings. You drop down and some other strings may go sharp a little bit. It was a trend I did notice... and tuning 75+ instruments a day for the young string players, you notice some of these things.

Ive since put some Elixirs on and its a bit better. I really didnt think it was the neck (and the fret looks fine).
It does seem that the notes are a bit quieter around that area, gonig towards the headstock but its not a great deal.
Im still getting used ot the Jazz tone but putting the Elixirs on had made a nice difference to the tone. Im a lot happier now although i think the NP5 will still be going on.
Just a quick setup question for anyone. The Elixirs are the same gauge as the Laklands but slightly higher tension. The bass feels different now. Still very playable but i feel the action can now go down a bit. My question is should i tweak the truss rod as well as there is now slightly more pull from the strings. And if so i guess there might not be a need to lower the action.
EDIT: Just checked the measurements on the Lakland website and i did tweak the truss rod a bit. Seems to have helped. The action is still the same as it was before but im guessing as im using higher tension strings i can go a bit lower.
