hmm...sounds wierd...I would check the electronics...maybe there is a phase issue....maybe you need to rise the "E side" of the pickup slightly?
I would have a good tech look at it....even better, have Carl @ chicago bass doctor look at it...he has a way to fix the wierd stuff...

Thanks for the advice, actually I believe it could be like a phase issue, pickup is already high on that side is higher than the G string... Is 7/16. Taking it higher, due to my playing style, provokes hitting the pickup with the string regularly and no really solving the problem...
