How do you guys deal with the mids being cut with this pedal.

1. A post eq will do nothing. Try a pre eq.
2. Big Muffs cut mids. Clones exist that offer mid control.
3. Yes, there are mods available, but I wouldn't attempt modding a pedal with surface mounted components.
If you've got a mid-heavy bass and a mid-heavy rig, it's REALLY not much of a problem. The mid-scoop is exactly the reason why muffs were the preferred fuzzes for bass for decades.
Now, if you favor the bridge pickup on a jazz bass and play through a "modrin full-range" rig with a contoured EQ, then you;re right - you'll be lost in the mix.

well don't get me wrong - I sold mine, but my main fuzz is still a muff variant (and not one of those with a mid-boost). I do miss it though, and will surely pick one up.
I just wanted to provide some historical perspective. The muff is an old design, made for use with old school, mid-heavy tube amps.
Also, I don't necessarily buy the "you need mids to cut through the mix" - it really depends on too many factors. Me, I like clean headroom for audibility.

Eden rig.
Exactly the kind of rig I was thinking would NOT be ideal with a muff.
Not a diss of Eden gear at all, but it is the definition of "modrin/fullrange/scoopy"

Personally, I'm not sure that ANY pedal distortion will sound great thru an Eden rig. I find that pedal distortion usually sounds ugly, harsh and fizzy (not in a good way) through hi-fi solid state rigs. But that's me getting into my personal taste.
Played a gig last night with the BBM into a solid state Trace head and Mesa cab with the tweeter turned off. Sounded sweet, most definitely not lost in the mix, it dominated it. But then again I run a BB Preamp into the BBM set to dry mode and modded to tame the volume boost.

this is true because most OD pedals boost the mids with increased gain (sort of the point of simulating a tube amp, which is the point of an OD) - so your mids are boosted going into the muff, and this is balanced by the scoop
