Some good choices there I'd say you're unlikely to have any major issues with noise and such though you might want reconsider your effect order.

What would you use? Or what would you change? I'm always open to advice from those wiser than I.
I would do this
Bass->Korg DT-10 (Replaced because it's a better tuner than the Planet Waves Pedal Tuner)->Xotic Trilogic Preamp-> Tone Factor Nebula (Because I think it sounds better and it has a better bypass MXR Phase 90)->Barge Concepts VFB-X(Into Loop)- EHX Little Big Muff-> Homebrew Henotoma-> EHX Clone Theory-> EHX Mini Bassballs-> Ibanez Analouge Delay(Back into VFB)->VFB(Out into Effector 13 MVEP)-> Ernie Ball Volume-> Fulltone Fatboost->Boss RC20XL Looper(So that you can make loops using your effects and such) ->EBS Multicomp (To limit the overall signal post effects)->Amp.
I'd like to know why you want the bassballs if it's for a filter there are many better ones if you like the synth sound it produces again there are better ones but with a decent fuzz and filter you'd get much better tones.
The Ibanez delay is this the AD-9? have you tried it? I found the delay time a bit to small to be of any real good effect on bass.
The Big Muff is debatable if you've tried it and love it great if not then you might want to try one of the million other boutique fuzz pedals available.
All this is my humble tastes and opinions
I disagree, I think that if you like the bassballs, you get the bassballs. It has an extremely unique sound to it, and I've yet to hear someone properly reproduce it. However if SnakeAnthony thinks it's just a regular envelope filter like a Q Tron or something, he definitely should rethink that choice.

To answer the questions:
-Yes, the AD-9, the pink one, not the cheap grey box. I don't need a real long delay time on the effect. When I played it, it delievered what I needed as far as a warm delay that gave me good basic features. If I wanted something more technical along delay lines (and I might do this in the end), I'd get the Boss DD-20 Giga delay, and mount it with the RC20XL on a seperate board, keeping the Ibanez in the VFB loop to use with the Feedback feature.
-I already own the LBM. I love the fact that its only slightly larger than a Boss size pedal, which was a large factor in choosing it. It will probably be replaced at some point (maybe by an oscilating fuzz, like the 3Xfx Fat Man
), but for now, considering I want this completed soon, and its one less thing to buy, I wont complain about it. Its sounds good anyway.-A large part in Mini Bassballs is its size. I love the bassballs sound in the first place (yes, I am aware of its unique sound), but when you squish it into something smaller than an MXR pedal, I REALLY can't complain. Plus its $80 for a compact pedal that has a sound that I actually like.
As far as your board layout is concerned, I'll first say that nothing was set in stone when I layed it out as far as order goes. It was set up that way in my mind, but in reality I can't experiement until I have them all.
The RC20XL at the end of the chain makes sense, definatly. I'll also be sure to try out the Korg when I get a chance. Is it much more accurate than the Planet Waves? Then as far as the MultiComp's placement, that I'm really unsure of. I guesstemated its placement at the front because of it possibly limiting the Filter/Chorus/Phase 90's sound, but placing it at the end to even everything out makes just as much sense.
Off to look up the Tone Factor Nebula as we speak. EDIT: Consider the phase 90 removed from the GAS list, replaced by...

FURTHER EDIT: After crusing around the Tone Factor site, I've also found that my GAS for the BassBalls has quickly been replaced by that for a Tone Factor Analogue Filter, and I now have GAS for both the E.E. Crucible Fuzz, and the Analouge Man chorus.

The reason I say go for the DT-10 over the Planet Waves is personally I feel it is more accurate I had them both and a Peterson Strobe o Stomp and compared them and the Korg came the closest to the Peterson it also didn't have a nasty buffer whistle when bypassed.

The VBF is a clean blend. If you have a pedal that sucks all your bass (a fuzz for example) you can blend in your clean tone. It is also a feedback looper for making insane noise.
Just what Keith said above. Its a clean/feedback blend loop pedal.
If you look at the layout that I posted above, all the pedals that I will put in the loop are those that DRASITCALLY affect my tone, and often cause the user to get lost in the mix a little. But when you use those pedals in the VFB's loop, you can blend in a bit (or a lot) of your clean signal, helping to retain your fundamental low end and your mid tone.
The feedback feature bascially inverts the signal from the pedals back into the 'Send' jack, causing everything to feedback, which creates some very strange/ambient/awesome sounds. Stuff that could be very well put to use in Math/Noise/Indie/Ambient/Instrumental Rock music.
The particular model that I mention is the VFB-X, which has side jacks that allow you to use Expression pedals in place of the knobs to alter how much Clean Signal or Feedback you want to blend it (it allows you to change it up with your feet, meaning you can continue playing while you alter your tone).
