replacing side dot or face dot inlays?

unfortunately, you can't cleanly drill out abalone with a hand drill...

not that hard, just go slow- ive done both side and face inlays on a cpl of FSO's. a decent variable speed drill or penvise type drill gives you total control. 3/32 or 1/16th for the dots and 6mm for inlays depending.

or take it from Dan the ol' pro -

I bought a tiny bottle of gun-sight glow in the dark paint and dropped a tiny dot on the side dots of my SG bass. It did the trick, and was very non-invasive. You can really only feel the dabs. I can barely see them in regular light. At my last gig, they gave me enough light to get a point of reference.

This works really nicely...

Good stuff to use to put index dots on knobs, too, if that's something needed.
