They will be, it's the nature of the beast. But that way you have two references for the fretted octave.I'd sure be interested in what you adjust if the open and 12th fret octave ("chimed" harmonic?) aren't the same.
At least that's the way I look at it.

as @AltGrendel stated… the open and "chimed harmonic" at the 12th fret being the same are a given when the open string is tuned to pitch but are still 2 points of reference. The 3rd of the 3 points is matching the fretted 12th which will be sharp, flat or matched - hence, 3-point intonation. I'm not interested in debating or defending my label of it - it's just how I refer to it. Literally speaking, once tuned to pitch you only adjust for the fretted 12th fret by moving the saddles back or forth and if you like can be considered "intoning the bass". Whatever floats your boat.

Question - I've installed some emg geezer butler pickups in my jaguar and even with pretty thick pieces of foam the pickups - especially the J - can't be raised high enough. Are the pickup cavities especially deep on these basses? Anyone else face this issue?
My jag has been a bit neglected recently what with getting my Godin and then finishing my travel bass project (short scale Greg Bennett Corsair cut down) which turned out better than expected and is a great fun bass to play. Unfortunately the Jag has sat in the garage for a few months however I recently dragged it out and started playing it again. Before getting my Godin and my traveller I thought that the Jag was wanting for nothing however now (in relation to the other basses) it sounds very dull and thuddy with very little sustain on the E and A strings. I'm sure that nothing has changed except my perception however it has been a bit of a disappointment. It's neck is still so much better than the Greg Bennett neck (but not as good as the Godin) and it is still a great value bass...... i'm just not sure what i'll use it for these days.
It'll be interesting to see how I gel with the Jag over the next few weeks while I have the travel bass pulled apart for a better rattle can spray job.

I just bought a lightly used Silver and Black model off Craig's List for $100.00.
I intend to pull the frets and make it a short scale fretless. Probably will put Bill Lawrence pups in it as they are my current favorites.
I also intend to install a brass nut and my question is, are the nut dimensions similar to a Jazz bass?
There are many pre-cut brass nuts on Ebay for a Jazz bass, but none for a Jaguar bass.
I recall reading that several of you Short scale jaguar owners also own J-Basses and am hoping someone can advise me on this.

I think the nut width is just a regular Jazz 1.5".
FWIW, I purchased two brass nuts over the years from AxeMasters there on ebay. Both fit perfectly and needed minimal work to setup. They were very well done. polished. no burrs. I'm not affiliated, but wanted to give the guy a reference since he was great to work with. If you send him measurements he'll be sure to make it fit. Send him a message.
That said, I heard no difference in tone after installing them. I installed the second one simply because brass nuts look badass. HA!

Had to opportunity to form a band making music that I enjoy, but too many guitarists! So I volunteered for bass and picked up this bad boy as my first bass.
Anyone else tuning theirs lowish? Music is in C# Standard - I haven't done anything to the bass yet and its handling it ok, I'm hoping with a setup and some heavier strings it'll be even better.

I'd be surprised if that were the case. They're not very old. I used to use roundwounds and they were too bright so I went to halfround chromes which I liked so much better. The extra tension enabled me to lower the action a bit more and they feel so much better. They were pretty new six months ago when she started to get neglected. After playing the flats on my Godin I was thinking of putting flats on the jag for more tension again but now I might hold off. Once I've put the travel bass back together I'll give the Jags strings a metho bath and see if it makes much difference.
Really?? I've never had an instrument get neglected for so long so i've not come across that before. I'll try to continue playing it and see what happens. At the moment, i'm really not happy with the sound.
Yeah there is a bit of buzz and intonation issues in C#F#BE, but its not that bad at all. Very surprised!

That's the same model I just bought today! I'll post a pic after I've turned it into a fretless...
sorry, should have been more precise. I ordered one for a Schecter and one for a Fender jazz. I only just received my CAR SS Jag a couple days ago. Thinking I'm gonna keep her stock. Wrestling with whether to put rounds or flats on her.
I'd email him and ask what measurements he wants and how to take them. The two I ordered were standard sizes. Cheers.
You do have to tweak the truss rod and re-intonate when you change tuning and/or string type -- on any bass...
