It's kind of a dumb question but does it matter if I use two different brands/lengths of speaker cables?

Not at all. However, IMHO they should both be kept fairly short (under 10ft or so) and at least 16awg. (the lower the awg #, the thicker the cable. 16,14,12) You shouldn't need anything bigger than 12 for bass cabs and short runs.

The cables in question are speakon and both 12 gauge. I'm going to return one of them since it's 10 or 12 feet and I don't need one that long.

No need to be concerned about a 12 foot 12 gauge cable. It would need to be over 100 feet to make any difference at that gauge.
No way. If you use different gauge cables then the big electrons that carry the low notes will all go to that cab with the larger gauge and the small electrons that carry the high notes will all go to the other.+1 MuzikMan and Mohawk are both right. If the 12ft cable isn't annoying to tote around, just use it. It'll be more than fine.
