    I would start by checking the impedance settings on the input block for the respective patch(es) you're using. They can load load your pickups differently depending on the pickups. It's always the first thing I check when things don't sound quite right.

    If you really like the Phase 90 and don't want to lose the sound, pick up a wet/dry blender pedal and mix a bit of your dry signal back in. This works well for many types of effects where you might otherwise lose some of the low end or definition from your dry bass signal.
