Does this bug anyone else?

Showing the rest of the bass might explain what we are looking at here. It's obviously a 5 string. Is it a 3 x 2 headstock? How are the saddles set for intonation? As others have said, it's possible you are cringing at intentional science or artistry. I've done a couple string-through conversions and it wasn't hard to get the holes in perfect alignment, but at least one of the basses I drilled needed the holes to be staggered for allowing greater rearward movement of a couple saddles to achieve proper intonation, which is necessary for some types of strings in specific gauges.

After all is said and done, and as Jimmy M said; stringing through the body really doesn't change anything anyway, so perhaps the bass simply has an intentionally built-in feature you won't use.....

I have to say, I'd figure that a serious professional luthier would have the tools to drill vertical holes with the body locked firmly in place, maybe with a platform that allows one axis of movement at a time to ensure super tight accuracy.

But a talented hobbyist luthier, maybe one with skill but not a ton of experience (and/or a smaller workshop), could run into an issue resulting in that kind of lineup. Wood's challenging stuff.

Obviously that won't ameliorate OCD. Nothing will other than the requisite conditions being met. But since I don't have it, I personally would ask more questions about the bass & find out who made it (or if it was made at pennies' payment in a sweatshop, in which case I'm not touching it), and decide if I can go with it.

I mean.... is this a bass that maybe one of us other bassists should take off the seller's hands? ;)

I blacked out the low E string ferrule.

If it plays good, feels good and sounds good... I wouldn't care. Besides, that parts rests against my belly anyway so nobody (would) see it.
