MXR have been knocking it out of the park lately with their "Bass Innovations" line. The Bass Comp, Bass Envelope Filter, and Bass Distortion are all killer pedals.
EHX are easily the most innovative and experimental of the mainstream builders, IMHO (well, I suppose one could make a good argument for Digitech, or even Zoom, but EHX tend to capture my imagination more).
Boss should get at least an honorable mention for pedals both celebrated (Octave, Flanger) and underrated (Phaser, Bass OD).
I've only owned one pedal apiece by any of the smaller, "boutique" builders I have any experience with, so I don't feel terribly qualified to speak on them. But I have to say that Earthquaker really have my attention for all their wild and wacky pedals. It seems like a lot of boutique builders either focus on cloning discontinued pedals, or improving on existing circuits. I guess you could say the same thing about mainstream builders too. While I have no real experience with Earthquaker, I have to admire what they're doing a whole lot.
I've also had the pleasure of trying several IdiotBox offerings in person. They definitely deserve an honorable mention for their gnarly dirt pedals! One of them is so gnarly they had to put a picture of Jeff Spicoli on it.

MXR is my favorite, with 3 of their pedals on my board (bass octave deluxe, envelope filter, micro amp).
Tech 21 holds second position with 2 (BDDI, bass boost chorus).
Add a Way Huge Pork Loin and that's my entire board, right there.
I'm impressed with the build quality / serviceability of my WH pedal, but as the name suggests, "Holy chunk of pedalboard real estate, Batman!"

It's odd - my favorite pedals are not often from my favorite companies. I love my B3K and Pharaoh Supreme, but their other offerings I have tried have impressed me less. My favorite companies are much more pedestrian. They're my favorites because I own plenty of their pedals, and their entire lineup is pretty good, if not great. If I was unaware of boutique stuff, I could easily make a solid board from these companies' offerings.

Fervent fan of Boss loop stations.
Otherwise, I'd say generally Boss for reliable vanilla essentials, Mooer for adorable curiosities, and Zoom for everything else (crammed together in one package).

Current favorites are Earthquaker Devices and Catalinbread. Also a lot of love for the Friedman pedals if that counts. Also TC Electronic
I don't own any EHX pedals at the moment, but I dig them for what they do. They're not content to just reissue tricked out Tubescreamer clones, and they're not afraid to come up with some really wacky stuff that pushes the envelope of what's possible to do with a guitar/bass.

Lately I've been buying mostly Keeley pedals, but then again I mostly use pedals when I play guitar.
