What do You want from the owner or the luthier?
He has insurance. Get made whole. He should offer you even more and write it off as goodwill or something ..
Oh no, I would rather have a guy who is perfect and has never made a mistake and would never offer to correct his mistake even he did make one. You know anybody like that? The luthier in question has a solid record of doing good work and is willing to take responsibility for rare errors. It's a stretch to suggest that the guy doesn't know how to "measure twice and cut once" or to assume he would be careless with a 10K instrument.
Things happen all the time, mistakes are made. It's how the mistakes are handled that shows how good a luthier is. I don't think anyone is installing a J pickup on a vintage bass. Except for Flea. He might do it.

Gee...it doesn't seem like anyone is reading this thread before replying. Beyond that, glad the "mad as heck crowd" is been minimal so far.

I'm pretty amazed by all negativity for the repair tech (luthiers build, techs repair, both equally talented positions).
Unlike some of you who are out there walking on water the rest of us occasionally make mistakes
. The guy contacted the customer, told him up front and offered him options (I'm guessing he wasn't too thrilled about it happening either...). Poop happens, probably a lot more than you realize.
A very talented and fairly well known builder told me one time "it ain't an F'up if no one sees it"; in building that translates into "fix it right and no one will be the wiser". It's a little different in repair world especially with something fairly obvious such as this.
I may agree if the dude had a history of screwing up but it doesn't sound like this is the case.

Well, now you know who not to take your '61 P to in the future. I love that burst and what do those active pups sound like?

Battery box, or even a small control cavity/cover would work. Sorry it happened.
The guy made an honest mistake probably while drilling a hole for the wires to the control cavity. It's not the end of the world. I'd strip the finish and go with an oil finish. Paint on guitar is the most ludicrous thing ever IMHO. Think about it. No poly, no nitro. The best all possible options.

Just pick out a new body and have him buy it for you. Done. I'd also make him send me back the damaged body, so that I could use it to practice my own repairs and mods. That way, I wouldn't need to take it to techs so often.
I understand the emotional attachment folks have for their gear, but people forget the key Leo Fender dictum: "Everything fastens with screws so that everything can be easily replaced."
Shame this happened, but when a responsible businessman fesses up and offers to do the right thing, why not let him?

That's a matter of perspective. I buy em to play em. An already modded pbass with what I would consider to be the right mods, is more attractive to me. Buying a new pbass as an investment probably was not his objective.

As has been said already a new correct weight body..
I just want guys who put themselves up as "luthiers" to be skilled, careful and competent people. I've had a number of jobs done by these types who basically don't know what there doing and drilling into a pristine USA body at an angle which probably isn't an easy procedure surely needs to be done with massive care and utmost attention.
Just look at the photo of the back and the damage poking out, it just looks so incompetent.
Anyway good luck to the OP I hope all works out.

Its a solid alder body, its going to sound no different than the original if the setup is the same.
Nice! He's modding your bass to a 'road worn' version for free.
Road worn would look like a road was involved. To me, that's unmistakenly "drill worn".
I like the option of a rear access control cavity (yes, there would be a hole through the body), but with a plate on top of it, it'd look intentional, and be a bit lighter.
