Now my low e string sounds muddy

Make sure all the hardware on your instrument is snugly fastened to the body/neck. This means the tuners, the bridge, and the neckplate. It can make a world of difference.

+1 - Also (IF I may suggest) check your pup heigth and level. Perhaps it's in the pickup. It may be a batch of bad sets - but that would be rare with you having tried different guages of strings. I find Sadowsky makes an even and musical string...they're my brand of choice...FWIW ;)
 
One time I got a great deal on a bass... after buying it I realised the E sounded kinda dead.

I was debugging and noticed only one of the screws on the E saddle was touching the bridge plate and was being held up by the A saddle. After I screwed the other E saddle screw down, the E came back to life.

Make sure no shinanigans like that are happening.
