Now when you mention this, my bass have a replaced preamp(replaced by former owner), the one I have is a Noll preamp that is unity gain. Can it be that the Tune pickups are low output that relies on a boosting preamp?

That's not how I remember them.
Has the previous owner set the pickups too low ? Have they wired the pickups parallel, Green/White to output Black/Red/Bare to ground, ?
Not with my TWB4. My PuP’s always seemed at least as hot as others.
Maybe someone else here will have an easy fix, and/or some idea of what to look for. You’ve already done more than I would know to do.

I have adjusted the pickup height and while it did increase the output its still much lower than my other basses. The pickups in my bass only have two wires plus shield and it looks like it is wired correctly(ground+shield and hot to output).

It seems like there is nothing wrong with the pickups, I have tried both separately and they are both the same output. I was thinking about replacing them but the dimensions are unique and I'm not so keen on routing the cavitys...
Does your pickups have two or four wires?
Your bass came with SWS-4V pickups for both bridge and neck. Those are 4 coil humbuckers, could be they have been joined under heat shrink with a single hook wire added then run to the preamp. Could just be for clarity but that's how it's shown in the attached PDFs.
Wow, 4 batteries? My Bass Maniac only had one. And when the circuit board went bad, I replaced the pickups and preamp with a set of passive pickups from Epic Custom. They sound good and have pretty strong output for passives.Here's a pic from my archive - not sure if you can see what you need to see here. The extra batteries power the LED’s
My pickups only have two wires, there is no heatshrink. Maybe Tune used different pickups during different production periods? Mine has serial number 107057, past owner thought it was from the early 90s.

Beautiful bass! Used to be that QParts sold replacement knobs.
Had a friend at work 3D print some. They’re pretty spot on.
