Another question ... this time on pickups. There is the '59 - '62 Precision bass (flat poles) pickup and the HW '62 Precision bass pickups. I assume that the HW means "hand wound." Can I expect any real differences between the two pickups?

Agreed, and I find blocks helpful as well.
I think markers on the fretboard are totally unnecessary and purely aesthetic. I don’t think I’ve ever used them for playing, ever. Side markers though? Yeah, I use those a bit.
There's a small ding on the top of the neck on one of my basses that looks like a side marker when the stage lighting washing everything out -- and yes I've played a flat note or two mistaking it for the side marker!
these are only available on Masterbuilt instruments, not on “regular” custom shops.

I was told I could get them kn a Team Build I pondered a while ago..maybe it’s changed since then..
Called in today and was told it’s only on a masterbuilt… I have a team build coming in 2 months and decided to change the pups. They said I can go for handwound but not for the JC pups. Kind of a bummer they have such a constraint on an almost $6k instrument…
I agree with selling tiers (if you must) but, c’mon PICKUPS..!? If I’m going to FCS to get a Custom Team Built bass and want to give them a few extra hundred for JC pickups, it shouldn’t be a problem, IMO…i understand that it’s supposed to make the bass even more special, but that seems nonsensical to me…as good as her pickups may be( and I’m not convinced that they’re really any better than what ever else they offer) , at the end of the day, she Fender’s most senior pickup wonder..she wasn’t even there in the very beginning…..and she has said herself that she just mimics the way she was taught to wind pickups by Abby which is the EXACT SAME way that all the pickups winders have been taught to wind…
So when she retires and they pick someone else to be the senior pickup winder, one day they’re pickups are standard in any Team Built model and the next day they’re a $500 up charge due only to their seniority..? That’s silly.. I’m not understanding why that wouldn’t be an option myself…what’s next..? Certain paint jobs are Masterbuilt only.. (actually, that’s probably true ) There is indeed a point (sooner than later) where Fender Custom Shop doesn’t seem so custom , and that’s a shame…

Ideally we should know where we are on the neck by feel, in which case side markers shouldn’t be necessary either. But for the occasional time something sounds off in a live situation, it’s nice to have a visible marker to refer to. That’s great if you don’t need it, but I’ve been in live situations where someone might be slightly out of tune or the stage volume can make something sound off,.. I’m looking at my fretboard to make sure it’s not me.

To some industry insider’s opinions the minuscule differences in passive Fender pickups are highly overrated. YMMV.

And that's fine. Just saying that if I need to look at where I am, I use the side dots, not the fretboard.
Can anyone offer any insight between the two pickups?
Can one call into the Custom Shop and get questions answered about different options available for a build? I have been getting questions answered through a dealer as I thought that the general public cannot speak with the CS.
