Another vote for the Boss. I run a Mu-TronIII envelope filter and a Small Stone phaser and I've been using those a lot less since I got my BF-2.

I had a Boss BF2 back in the day (that weird pinkish purplish magenta one) and it worked like a charm for me.
I see the BF3 has a specific bass input (as well as guitar).
I never liked the bass input, it always sounded lesser to me when compared to the guitar input. I think the manual even says it has a lower timing range than the guitar input.
Boss chorus ensemble is a great option for cheap. If you have the budget the blue hippo is awesome. That's what I use currently and I love it! If you don't like the shimmery sound and you're looking for the more wet sound then go for the small clone on a budget. Analogman if no budget.

I got this guy. small and functional. I am not enough of a flanger afficionado to compare it to anything useful for you but it certainly isn't expensive and is well built. If you have looked at any of the other small mooer/donner/outlaw pedals this complements a small pedalboard.
What I wanted was a phaser when I bought this. I still keep it and can still get some Toolish sounds from my B7K into it but I havent tweaked it to get a true tool sound.

Electric Mistress and the old MXR Flanger are my favorites of all time. But I recently got one of those tiny Donner Jet Convolution flangers for $28 and compared it to my old 70's Deluxe Electric Mistress, and while the the DEM has an ever-so-slightly better high end shimmer to it, the Donner is so close that it doesn't have a right to sound that close for $28, plus it has true bypass whereas the DEM is a bit on the noisy side when bypassed. If not for that high end shimmer, it would be a dead nuts match. No joke.
+1 for Source Orbital for it's versatility. Sure, you can do slightly better for the individual effects, but it is really, really good at all of them. Replaced my Phase 90 and Clone Theory and I don't miss them - especially in a mix. Plus has Flanger and Tremolo. All are very adjustable, useful and sound great with bass. For the price and relatively small footprint I highly recommend it.
another vote for TC Electronics ... i have a used DreamScape ... Chorus/Flanger/Vibrato = programmable via TonePrint software .! ( which is kinda fun and useful )
I just picked up a MIJ BF-2 off the TB classifieds for $50. This will be my first foray into modulation on bass. Haven't had a chance to try it out yet but from the demos I've heard of it, and the Bassists I know use or have used it(Justin Chancellor, Jason Newsted, just played a gig with Doro and saw a BF-2 on her bassist's board, I'm sure countless more), I figured I couldn't go wrong for the price.

The truth of the matter is that although I have been a huge music fan (of pretty much all genres) for years, and I've been noodling with a bass off and on for about as long, I have only recently set my mind to becoming serious about playing and making it an actual Hobby (with a capital H) instead of just picking it up every few weeks and playing the same 6-7 easy peasy songs I learned two decades ago, and then putting it back down for another month. At this point, I'm still trying to get an accurate feel for what I do and don't like. Do I like single coils or hummers? How do I feel about passive Vs. active? Where do I stand on P-necks and J-necks? I know what tone to dial in for certain songs, but what tone do *I* like for just myself when just making up simple runs along with a metronome? Stuff like that. I don't feel that I have a very refined ear at this point, nor a sense of what directions I want to go for *my* playing and *my* style. So while I'm still exploring, I'm not looking to make any huge financial commitments. I grabbed a budget Dean from the Edge series and a budget Ampeg Micro CL to start feeling things out. Now I'm doing the same with pedals. I've got the funds to invest when the time comes, I just don't feel comfy pulling the trigger yet on too much without getting more experience. I'm not a fan of wasted money.
The one major thing I have taken away from all these responses is that, right or wrong, there are a lot of people using non-bass specific effects with their bass, which was one of my biggest hangups going into this. If I'm being honest, I must admit that I was totally ignorant to the existence of Joyo. Up until now, for the past 5(ish) months, I've been looking at Way Huge, Electro-Harmonix, MXR, Aguilar.... companies like that. I just assumed all pedals ran about $150-$200 US, so my plan was to just grab one a month and play with it then move on to the next the next month and break in like that. At this point, I'll probably start by grabbing a Joyo comp, flanger, chorus, and fuzz. That'll give me a basic setup on a not too intensive financial investment and get my feet decently wet and get me better informed about where I need to be looking for future purchases while I learn about my own ear and my own taste in the process.

I'm only half-joking when I say that from this point out, your words take priority over other people. Sure, I like Tool. Yeah, I'm a Newsted fan. Newsted (the band) is one of the best things going currently, and his work with Voivod is amazing. But you had me at Doro. Bless you for mentioning Doro. That lets me know *exactly* where you're swinging from and we're on the same page.
Haha, no problem. I've opened for her twice now with one of my bands and I can say from both experiences that she is one of the biggest class acts there is. Always super friendly and legitimately appreciative of her fans. Not to mention the fact she still kicks enormous amounts of arse after all these years. Tons of energy on stage, and she still sounds flawless.
Definitely going to have a look at the Joyo Classic Flanger. I'm not big on flanger, but for that price its worth adding one to the arsenal (and its cheaper than if I build one myself).
