Are the ones on the V F-spaced? If so you're going to have problems switching due to the pickups being smaller. If not, it's whatever you like but if you feel comfortable swapping I'd switch the pickups and give it a whirl... can't hurt. if you like it you can decide what to do.
Edit: Doh didn't mean smaller, the pole pieces won't line up and it could effect the tone/look stupid.
Both guitars are not F-spaced, but these pickups have been swapped between so many guitars (some F, some not) that they don't even match at this point, spacing or color. I have pickup covers on them, so the spacing is (for the most part) a non-issue, particularly with the X2N which is bars, no pole pieces. I did a bunch of research on if spacing affects tone and it seems the conclusion is
maybe-if-you're-using-an-occilliscope.
I've actually had the X2N/ToneZone combo in the V before, which was OK, but the PAF Pro/SuperDistortion combo sounds much better for most of the stuff I play. Mahogany is naturally dark, so the muddy X2N gets even more muddy. That all can be compensated for to some degree by turning knobs though.

This is a good point, it does kind of suck to readjust everything. On the same note, it would be cool to have the same pickups in both guitars at the same time to get an idea of how the wood/design of the two guitars effects tone.

For guitar pickups, the ones I like best so far are the Gibson Iommi pickups, the Seymour Duncan Distortion pickup, and these old Gibson mini-humbuckers that the guitarist of my black metal band has in his les paul.
That's the thing, I only kind of like them. The Tone Zone I could do without, but the X2N is OK. Just pretty muddy and too hot sometimes. It's more feeling like I should use them because they are laying around. I'll probably be disappointed eventually and pull them back out.
Iommi's sound great, but $300+ for a set of pickups is brutal. I'm definitely a fan of the Dimarzio Super Distortion over the Duncan Distortion though. Both great, but the Dimarzio ftw for me.
