Just to close the loop, I talked with Ampeg technical support and their recommendation was bass>tuner>other pedals>SGT-DI. That does allow the option of using a line out, preamp out, or XLR. The preamp out does not use the cab simulator, so that would be used for the FX loop.

I met Andy and Steve briefly, but at the time I was just Andy's kid brother's friend, which made us punks (before punk became a form of music or lifestyle). Of course, we kinda were...

This was our singer in our HS bands. She went on to a bit of success.

Don't overthink it. If it sounds good, it's good. Try different combos to find out what works for you.
First off, with all the preamp/DIs I've used (MXR Bass, SansAmp, REDDI, and ME Super 800 Plus), I've gone the route Ampeg suggests. Like I said, with a 20 foot cable and my flock of birds, never an issue.
That said, start practically. If you think you might need to tune mid-set, or just generally want a single switch to tune and cut out the signal chain, then Ampeg's suggestion is the obvious way to go. BUT if you just want a one switch solution, you can run the tuner from the Through output and just leave the tuner on all the time, and switch whatever else off that keeps the signal from going to the amp/mixer/etc. I don't really think it makes much difference. I tend to use he tuner switch for tuning and hush my amp when I want my amp hushed - which doesn't help if I'm going through FOH, but in my current situation that's rare. At my last church (silent stage), I'd have needed another switch in the chain to shut the signal down. So for me, tuner first just makes sense for all situations.
 
Unfortunately what mine came with isn't common at all. Just the two pins to keep it from turning.

Those are very similar to tuners on the 2012’ish Fender Precision and Jazz basses I used to have. And Hipshot makes a direct replacement. After searching, I don’t think they make them anymore, or they only make the extender key that would match.
 
Unless, of course, that diagram, is just there to show a reason for the Thru jack to exist. 8^)
the diagram would make me want to use the Thru back into the Aux (mono) if I was using effects, I like effects summed (controllably) to the dry signal at the output of the pre, not in the main signal chain there all the time, but it really boils down to each one's preferences, not like it'll break anything....
