I think you do wonderful work.
With that said, it would be interesting to take a picture of a 100% stock Ric, post it along with comments on how hard you worked to modify it, and ask for comments. I am willing to bet that the same haters would express their displeasure and speak ill of your "work".
That would almost prove to both you and those who criticize your work that the haters have no clue and thus, should be ignored.
BTW, I have a 4003 in FireGlo as well as a '75 Jazz, a V64 Hofner, and an Ibanez SR750. I love all of them and I make it a personal rule to never criticize someone else's choices.

There's a good chance that some people will consider that an aggressive and irreversible modification. I don't quite think calling it a "butcher job" is hateful. There is a very easy way to power active basses/pickups/pre-amps without cutting the bass. I personally would use this before cutting the back of any bass.

It's your bass. Do what you want. If people are critical of, or praise your work, it's your choice to listen to what they say, or not. Keep the groove.
Regarding converting a 4 string to a 5 string, what out the upright guys who add a fifth string to a 150 year old instrument. It happens, unless, those complaining have skin in the game, Its time for them to get out the Ray Charles classic "Crying Times" and change a few lyrics. "Its crying time again, somebody butchered a Ric..." Or write a blues song "I got the Modified Rickenbacker Blues".

More (unfinished) Fuel from that hotbed of Flagrant Trade Dress Violators festering away over in Luthier's Corner. I added CF stiffeners instead of two truss rods, and a volute so the head is less likely to snap off. Sacriledge!

The set-neck Chinabackers have very little meat (around 1/4") under the neck pocket, which can't be good for long-term structural integrity. Anybody looking for a cheap Ric-Esque testbed for messing about can buy an unfinished neck-through "husk" for around $270. It doesn't come with the fake TRC, I'll let somebody else debate the morality of buying a fake, been there, done that.

Me, I'm cool with activating a Ric, though.
The truss rod routes were done by a former Ric employee ... and that was because there was no way to remove the truss rods without removing wood first ... and it was covered up by plastic when done.
And the battery box looked very clean with the box in it. The preamp has lots of wires ... not much you can do about that ... And the cavity got copper shielding, what's wrong with that???
The guy complaining about the mods couldn't even tell the difference between active and passive pickups ... DUH ...
The mods were all done by various owners who had the intent of keeping and playing the bass.
The motherfreaking purists can stand when a Rick gets modified

I have a Rick and play it but don't recall joining a cult. It's an awesome bass but so is Fender.
I like the individual string bridges.
I just ordered another set in fact. Other than the outrageous pricing, these Babicz bridges are my favorite bridge of all time. Certainly an improvement over stock.
