I've used a B3 before, but didn't like how limited it becomes when you use it with other pedals.

I am curious what you mean by how limited the B3 is with other pedals, I have rarely encountered any issue as long as attention was paid to proper gain staging.

What is "gain staging", and how is it done properly?

Gain staging is managing input and output stages to work together to avoid unwanted distortion or noise caused by improper levels. It can get tricky because so many effects these days have input and output controls and in many cases almost too much gain to play nicely with other effects.
